The Oracle helped in the creation of the Matrix as well as many of the programs within it, including the agents from the first film (i.e. Smith).

No. He built and maintained the Matrix. The Deus Ex Machina (giant robot Neo saw at the end of the film) controlled the machines. The Architect merely kept the Matrix code from breaking down by maintaining all possible variables. However, because of the collection of variables, a remainder in the Matrix's equation was left over. This remainder is Neo.

All the other agents are either dead or were transformed into Agent Smiths, just as - like the movie seemed to imply - nearly everyone else in the Matrix.
