Alyssa did lie to Holden, but she lied about her past and not about what she did while with Holden. It's like filling out a job application and leaving out a couple of refferences: in the grand sceme of things it doesn't matter what you did in the past, it's what you will do today.
Alyssa knew Holden didn't understand this, that is why she never told him. It wasn't about lack of trust in the relationship, but about lack of security in themselves.
