It's because they were setting up X3 to involve the Phoenix storyline.
Don't recall that? In the comics, the X-Men were in space because shit like that happens all the time in comic books. Anyway, the shuttle they were returning to Earth on was damaged and Jean Grey sacrificed herself by piloting the ship for a long as possible while the others were inside the shielded comparment until her telekinesis shield gave out and the solar flare burned her up. After the splashdown in New York Harbor, it turned out that Jean was not dead but had a funky new costume, new name and was much more powerful that before without much explanation until much, much later.
Mouthful, isn't it.

What they seem to be doing is hitting as many of the major plotlines as possible until the franchise stops making money. They'll have the Phoenix storyline in the next movie, or at least the introduction of Phoenix and Dark Phoenix will either be that movie or a future movie. I hope a future movie has the Dark Phoenix story because she neds to be a good guy for a while before she goes bad and has to destroy herself.
I also hope they do the Days of Future Past story arch and introduce the Hellfire Club in future movies. Sentinels, hurrah!
