Her powers were undeveloped unlike most everyone else. Some theroize that Magneto's machine from the first one brought her powers out more. So throughout the second, she kept saying how she felt like she couldn't control them.
So then when she was using a shit load of her energy to stop the flood, the Phoenix power emerged, and she has "evolved."
Of all the plots, I'm surprised their gonna try to tackle Phoenix next. Here's hoping it works.
