and it appears to me that the robot army served two purposes... 1) lure the Jedi in and kill 'em. 2) make it look like the Separatists were the ones amassing the army (thereby providing an excuse for the emperor to go collect his clone army and take over the galaxy).
Duh Jango Fett was in cahoots with Count Dooku, but even MORE duh, Count Dooku is Darth Sidious' (aka Senator/Chancellor Palpatine/ aka the Emperor) bitch... except for the actual jedi, both sides who were fighting at the end are fighting for the same leader.
