Ben(Bartelby) has opened the doors to the church and sees God for the first time in several thousand years, and all his hubris fades away, and the only thing he can say is, "I'm sorry. I'm so sorry."
That scene defined the movie for me. This is a film about that kind of arrogance - the pride and ego that come with power and the will to use it. What Bartelby acknowledges in that moment is that it's all acting out due to his pain, and to be healed, he just needs to admit he is wrong and find his way back to God.
Of course, the Azrael scene being deleted made this choice of most powerful scene a little easier. I'm not sure what I would choose if I had seen that one as part of the whole film.
