Yeah: neither one got absolved before being killed. Hence God still had every right to be upset for their earlier falling out. Additionally, Bartelby killed a TON of people before being killed (Loki did too, but his were out of a misplaced sense of trying to aid God) and Bartelby essentially became a mini-Lucifer there at the end. At the same time, the scene between Bartelby and God was very enigmatic... I'm not so sure it's supposed to be easy to understand what happened.

Well, first off with them it's moot -- becoming human didn't absolve them of their sins as angels. They had to pass through the arch and get the indulgence to do that. Now I'm not sure of your question about babies, I'm not Catholic and can't speak for them... interesting question, perhaps someone with a better religious background could answer.
